Bioimage Data Analyst

The Turing Centre for Living Systems (CENTURI) seeks a highly motivated research engineer in image data processing to fill the data scientist post within CENTURI’s Multi-engineering Platform. This position will be a central point of data analysis, data sharing, and code sharing for our research community.

The Turing Centre for Living Systems (CENTURI) is a large, interdisciplinary and interactive research project at Aix-Marseille University, uniting a growing community of biologists, physicists, mathematicians, computer scientists and engineers. The project aims to decipher the complexity of biological systems by understanding how biological function emerges from the organization and dynamics of living systems.

Image data processing will be at the core of the project. The successful candidate will be part of the data lab team of the CENTURI engineering platform. Your expertise will help shape the data-sharing and analysis platform and you will be able to learn from and share your knowledge within the CENTURI community. You will also interact with other engineering platforms on the Luminy campus.

Main duties

 

  • Develop image analysis workflows and customized scripts/macros/plugins
  • Provide advice and support to researchers with image processing and data mining (extensive data analysis and integration, unsupervised/supervised learning, dimension reduction, statistics, deep learning techniques, etc.)
  • Perform independent literature searches to keep abreast of state-of-art methods and technologies (this requires a deep theoretical understanding of the algorithms used for data analysis).
  • Participate in developing and maintaining the infrastructure of software sharing and code transfer within the CENTURI project.
  • Assist in the transfer of knowledge between the teams of the CENTURI project.

Secondary duties

 

  • Participate in setting up an infrastructure for data and code sharing within the CENTURI project (using OMERO for image data, GitHub/GitLab).
  • Organize and conduct courses on image data analysis for the CENTURI community: PhD students, postdocs, and researchers.

Your qualifications / expected profile

 

We look for the following skills and profile:

  • You have a Master’s degree (at least) or a PhD (preferred) in data science (University, engineering school), computer science, bioinformatics, physics, or engineering.
  • Experience (at least 2 years of experience) in research support or research in biological data analysis.
  • Experience in a service facility is strongly advantageous.
  • Proficiency in Python, Java, or MATLAB
  • Some experience with data science tools including Python scripting, numpy, scipy, scikit-learn, matplotlib, jupyter notebook
  • Experience in ImageJ/FiJi
  • Knowing R is an advantage
  • Strong interest and experience in developing image processing and analysis pipelines, focusing on tracking algorithms.
  • Machine learning and deep learning experience is a plus
  • Experience with TensorFlow or another major deep learning framework like PyTorch. You master advanced statistical data analysis techniques and can handle multimodal data.
  • Experience in infrastructure and high-performance computing related to image analysis needs, such as server/database management with docker and singularity on HPC services, would be a plus.
  • Proficiency in English; good knowledge of French is beneficial.
  • Strong team-playing abilities and capacity to interact with researchers from many fields, including biology, physics, mathematics, and computer science.
  • Friendly, outgoing personality, excellent communication skills, and the ability to work
  • Teaching experience would be a plus.
  • Experience in professional software engineering and software development and data sharing strategies are beneficial.

CENTURI offers a vibrant, highly interactive working environment with the ability to work with researchers and engineers from many disciplines.

CENTURI offers a two-year contract from Aix-Marseille University (renewable). The salary will be based on Aix-Marseille University’s salary scale, with a gross monthly salary between €2400 and €3560 (depending on profile and experience).
